You could try the following:
a) Place the weapon hardpoints inside the geometry of your ship model so that the weapons are obscured by the ship itself. This works best if your ship geometry is rather large, as the larger weapons may still poke out under certain circumstances. For the naboo fighter, you'll probably want to place hardpoints inside the fuselage itself. This method will allow you to swap weapons in and out in-game as you please.
b) Create custom guns and use the nomad gun model (no_fighter_gun.cmp) for them. The nomad guns are essentially invisible but function like regular weapons. This method will allow you to place your gun hardpoints anywhere on your ship model and still have them invisible. Downside is that you probably won't be able to alter your loadoun in-game unless you have other invisible weapons added as well. Alternately, you could use the nomad weapons already in-game instead of creating custom ones for your ship.
